To ensure you are burning your stove cleanly make sure your logs have been properly seasoned before using it. 

Logs should be cross stacked outside under a lean-to or similar structure to allow enough airflow while keeping of direct rain. The changes in temperatures and air flow will expand and contract the pores of the wood pushing out many of the harmful by products.
Softwoods can take around 6-9 months to season with hardwoods require typically between 12-18 months.

Properly seasoned wood should have a moisture content of under 20% before it is used for burning.

You can also have two log stores if you have space available to rotate your log stock so that you know what fuel is ready to burn and have space to prepare your next years fuel.
